not sure about TF2 but I know most orgs in Dota 2 just get a percentage of the prize winnings

yeah thats the thing. most orgs are a labor of love, and everyone just sort of accepts that it is a gamble and theres a decent chance they wont really be making a profit for a while(if at all). You COULD play it safe in a game like tf2, actually. Sponsor a team for 240 bucks, if theyre a playoff caliber team, you take a cut from prize pools that is more than what you paid but thats a stupid process.
The big question in a smaller org is "how DO we make money?" they are just as curious as you are. It's not easy. Apparel sales are nice. Teams winning is the goal. But at the end of the day its more likely not going to happen. You kind of just hope that one of your teams makes it big and either they start winning or you get cut a fat check from a bigger org that wants them more than you do.

While I can't say with 100% certainty these are probably the most likely sources of income for Orgs

-Prize Winning percentage
-Stream Revenue percentage
-Sponsor Fees examples include advertising sponsor products/services see Cloud 9 T-Mobile partnership, product sale links percentage "use CODE to get 5% off Product through us" any they get like 5-10% for that sale, logo branded products like NaVi Steel Series mousepads or Cloud 9 Maxnomic gaming chair.
-Merchandise (CS sticker sales, shirts, hoodies, etc)

Sponsor Fees and Advertising is probably the big one for most Orgs considering that's year round income and not strictly dependent on specific players/the team winning/doing well constantly.
