Maybe I'm dumb but I really don't see many similarities between quake and tf2.
This is definitely a stretch, but I can't help but feel like saying "tf2 is quake based" is saying something akin to "fortnite is arma 3 based" because fortnite is based off of (but plays differently than) pubg which is based on (but plays differently than) dayz, which is a mod of arma 3. but Dayz is really its own game.
tf2 is clearly based off of QTF, but QTF isn't really quake. Obviously, it's a mod so it has the same mechanics, but imo it was effectively a different game (it seems like it goes beyond just being like a custom gamemode in quake.) Tf2 keeps the general idea of QTF, but basically none of its mechanics. The mechanics of QTF were the real "quake-y" parts of it. So tf2 doesn't have many of the aspects of QTF that were inherited from quake, just the ideas that were unique to QTF.
I like both games a bunch, I just can't see it. Could someone explain why they think they are similar (or reasons why my argument is stupid, I'm legitimately curious)? They just feel very different to me. :(

The engine has little to do with whether or not a game is Quake-like or not. Unreal Tournament is one of the closest games to Quake and it's engine is completely independently developed. Source is based off GoldSrc which is moded Quake engine. Essentially Source engine is heavily modified Quake engine.

TBH you have to be pretty dumb not to see it.

You take Quake
You give 1 of the Quake weapons to each player "class"
You balance it with health pools and movement speed.
Add a healer to balance out more heavily team based gameplay.
Oh look i basically just made Team Fortress.

You're definitely just arguing over semantics here.

TF2 isn't quake like in respects to movement beyond rocket/grenade jumping
TF2 isn't quake like in respects of what kind of FPS it is i.e. Arena FPS vs Team Based FPS
TF2 weapons are kinda quake like. As you do have a machine gun, shotgun, rocket launcher, railgun, grenade launcher equivalents. The syringe gun is very loosely like the plasma gun/nail gun, and the flame throwers are technically really shitty high spread LG equivalents.
Medic adds in the role of the bonus 50% hp, plus has the option of kritzkrieg which is basically Quad Damage but is actually Triple damage.
TF2 maps are about as not quake like as it gets item control and item spawns are basically irrelevant or non-existent.

Sorry, but taking quake and modding it so it does not play like quake, then making a game that completely changes the mechanics, aesthetics, and removes a lot of the "quake-y" aspects of the mod that already doesn't play much like quake so it plays even less like quake, is similar to quake?

Having played a bunch of tf2 and spent some time on quake-type games, I feel like if I didn't know QTF existed I would have literally no clue that tf2 was even related to quake. The similarities between quake and tf2 (like some of the weapons) seem kind of superficial and minor to me...

It seems like I'm in the minority with this opinion so I expect I am dumb :( but I've spent way too much time thinking about this and I need to focus on work now :p.
