Current Build:

Motherboard: Irrelevent, needs replacing
CPU: Intel i7 980X
GPU: (2) EVGA nVidia GTX 480
SSD: OCZ Vertex 120 GB
HD: Busted, running on only 120 GB SSD
RAM: 12GB DDR3
PSU: Zephyr 1000CM
Air-cooled

What I want:
New motherboard
New GPU setup (1 card or 2? Brand? I don't know)
New storage drive
New case (Air cooled/Water cooled?)
New power supply? Maybe?

It's been a long time since I've done any research on the best combination of rigs out there. What's popular lately?

Not much point upgrading from that yet IMO (unless something died...), but if I were you I'd wait for Ivy Bridge-E this fall.

Well, here's the thing. This computer has had MOS (mysterious operational shit) go wrong with it from day damn one. I'm due a catastrophe so I figure I may as well go in and get the upgrade. Regarding Ivy Bridge, I'm not really THAT interested in getting a new CPU. I haven't even begun to stress the 980x yet, so I can't really justify going in for a better one.

Ah, I see. I interpreted wanting a new mobo as wanting a new platform. To be honest, I don't remember any 1366 boards at all anymore. You might have a hard time finding one, not really sure.

What is your budget for the upgrades?

If you want to keep having 6 cores/12 threads but want to ditch the LGA 1366 platform, the only comparable platform out right now is an LGA 2011 board with an i7-3930K. LGA 1155 only supports 4 core/8 thread processors maximum with dual channel RAM. The Haswell LGA 1150 4th generation "i series" mainstream platform will be unveiled soon along with the 3rd generation Ivy Bridge-E extreme processors for LGA 2011/X79.

I'd suggest you hang onto your gear for a little while until new processors come out shortly. It's a little late to pick up an Intel 3xxx chip and IMO your processor is still quite decent despite lacking the newest instruction sets.

Since the computer has issues, and since it doesn't make sense investing in another 1366 motherboard, you should probably just look to sell everything. The most likely culprit for your problems is the motherboard anyway. Your processor can still fetch a nice sum of money for people looking to upgrade their own 1366 rigs, and you can then upgrade to an i7 3930k which will be faster and on a newer platform.

The other likely causes of the issue is the power supply or RAM. Perhaps it's not quite in spec. You probably should have RMA'd the motherboard whenever you found a problem. It probably has a 3 year warranty on it, so you may still have a chance to do so but time is running out.
