Should be very easy in OBS. Software capture > Screen region. Put the box over your chat and drag the borders to change the size of the box. Use the chroma key eyedropper tool to select the background color (for example if you're capturing the twitch.tv chat select the white bg) and it should disappear, leaving a transparent background. Then edit the scene and change the size and position of the chat from there.
