Even though v-sync is disabled, TF2 still runs with v-sync enabled and causes input lag.
Anyone know how I can possibly fix this?

Cloud settings? Maybe your gfx card has v-sync on by default

I'am pretty sure I have disabled v-sync in my video card settings. But the weird thing is that when I run TF2 in windowed mode, v-sync is disabled but not in fullscreen.

Reinstall graphics drivers with "clean install" checked. For nvidia at least, every time you update drivers without doing a clean install the profiles get fucked up. When that happens, the control panel settings usually don't match the actual ingame settings.
