I had this problem some weeks ago, it was because of a wrong command in TF2's launch options
Go to:
Team Fortress 2>Properties>Set launch options
Add -dxlevel 81 there and see if you can see through water again.
(And if you don't want long black screens after alt-tabbing out of TF2, remove the command after the first launch with it)

Just for clarification, you can't see through water when using -dxlevel 80, but you can on -dxlevel 81, although as AyR said you need to enable r_waterdrawrefraction. Atleast that's how it was years ago, haven't played on a single map with water in ages.
